I currently have jriver configured with output encoding off, using the headphone enhancement and have bit streaming set to DSD since my AK240 can handle DSD in dac mode. If I'm not specifically listening a DSD file say I'm watching a movie or listening to a flac/320 file is there going to be any detriment to keep output encoding off?

It's usually optional and only useful for special cases. Hey, there's wiki entry:
https://wiki.jriver.com/index.php/Audio_Setup#Output_Encoding

I do run with Output Format selected in DSP Studio and use the Sample Rate fields for upsampling. Make sure to check the SoX box in Audio settings to get the best sound quality.
