In MC28 I can only play .mp3 files through my Zones. The Local Zone will play all music files types, but if I play an album/playlist through a different zone, it will skip any audio format until it reaches an .mp3 file and then it will play.
If I switch back to MC25 all audio formats will play via the zones.

I use MC Zones, but I am definitely not a guru. That said, have you checked your Zone Switch rules since upgrading?  If not, I would start there. Right click on the zone in the Tree that is not behaving as desired, and select Zone Switch... from the context menu.

Presumably your MC25 zone rules would have transferred when you upgraded to MC28 (and thus would work as before), but if you did a clean install, the rules would be whatever the MC default is.  Admittedly, it does not seems likely the default would be to only include mp3 files though.

In Options > Media Network > Add or Configure DLNA Servers,  you can set conversion.  Try Original.
