Convert video to audio, change stream

I have tried to convert a 2 hour long MKV to WAV but it only creates a file of about 1 hour.

Also, I can't select another audio stream. even if I play it and change the stream, then stop, the file is still created with the first stream. 7.1 Stream.

What are you trying to accomplish?  Save a movie's audio as an uncompressed audio file?  But then what would you like to do with that?  Maybe cut out some songs or something?  It seems like you might want to use a different tool than MC.  But that's a guess because I'm not sure what your end goal is.

Audacity works fairly well for this kind of thing.  MKVToolNix may or may not do what you want; it's mostly good for making new MKVs with things added, removed, or changed.  You could create and audio only MKA file using MKVToolNix for example.

You might be running into wave16 length issues too.
How about trying  FLAC?
