Anyway, I'm going to do a fresh install in later January and start again. It's been years.
I finally did this. Not sure why I put it off as it worked out well and fixed all my outstanding permission issues (which I think were a left over from using the MS Connector setup to backup to a home WinServer). Anyway, I went the following route:

Refresh : This kept my documents but gives a fresh Windows Install. The good thing is that all the "AppData" was kept in a Windows.Old folder, so when coming to reinstall apps like MedaCenter, I could copy the relevant AppData back to the correct live installation then install MC.... and it all just worked. Nice! I've also not had to do any registry "stuff", just shared out the folders and it all seems to work as is. I can scan to the folder over the network, and all the MC Clients can read the data.
Then I tried to do the same thing with my aging Windows "backup" server (that is made from hand me down components). That did not work. The "refresh" installation would fail at 85%. In the end I just had to do a clean install which is fine as I only run a couple of things to reinstall (Drive Pool, Backup SW, and Hard Disk Sentinal). This is turning into a longer process as one of my HDD just threw 400 bad sector relocations, so I'm now moving the data off it. That will take a day. Then I'll try to reinstall Veeam to do the PC backups. I'm used Veeam to replace Windows Server for this and it worked great till the permission issue raised it's head and stuff got unreliable.
