mjextman.exe in developers zone does describe how to connect a server from command line but it does not show how to enter the password if the server is secure.

I doubt we can help on that, but what kind of server?  What's running on the server side?

I mean on one side MJ server runs with a password, on the other side, I want to access the server by command line using mjextman.

I can do
"C:\Program Files\J River\Media Jukebox\mjextman.exe" /Connect m01p://[ip]

but cannot do the same with password protected server

Yeah, I don't think you can specify a userid and password on the command line yet but you can work around it for now by connecting manually once, entering your userid and password and checking the box that remembers the information.   WHen you use the command line after that, the stored info should be used.
