I don't think the encoding process will over write files with the same name.
You could encode the files, saving the new apes to a different location (update database unchecked), then use explorer to move/copy the new apes to the old folder, replacing the old files, then go back to MC, select the apes in question, right click, library tools, update tags from library.

and it got me thinking....
If this were v12, and the folder in question happened to be on Otto's watch list, what would happen if Otto got there first?
