How to convert format including Cue file

I would like to convert all of my .ape and related cue files to flac so that I can play the music on a Mac computer in Itunes.

Is there any way to automatically have the related cue file to be changed automatically?  i.e. the cue file will reference a "musicfile.ape" but the text of the cue file would need to be changed to reference the new "musicfile.flac".

Making those text changes by hand might take the rest of my life...

I'm still learning Media Center as well, but in case you're not aware, there are plenty of text-editing programs that can handle batch processing of files. I just googled 'text editor script batch-processing files' and found quite a few. I'm sure there are also lots of Windows-ported unix tools which can do this - try 'windows port grep'. Sorry I can't help re MC but if it were me (and I'll likely be facing this issue soon myself) that's how I'd likely handle it. :)
