My use of MCiS is pretty straight forward, in part because all my audio is MP3. I suggest you post some of your questions on the MCiS thread. There are users using that software that have both lossless and lossy libraries.

Also, iTunes does not recognize external changes, but MC does. I think MCiS takes care of this situation.

I have gotten MCiT to solve my problems.  I went back to a single mp3 database and let the program sync up between iTunes and MC 14.  It's an extra step I never had to do before with my Zune, but it's automated and seems to work well.  I'm happy!

You'll have to try it.  I've lost track of what works and doesn't.  You can thank Apple for the confusion.
