This is something that has always annoyed me (but I never got around to posting it before):

If I have a folder of music tracks with a folder.jpg cover art image (along with all the checkboxes to keep cover art in Folder.jpg) and I rename the tracks to be in a different folder, the cover art image is left behind and causes the cover art to be broken.

For some file types, this isn't a big deal since I have the checkbox to keep cover art in the file as well, which means it travels anyway, but many of my tracks are flac and they can't hold the image.
