I stop the movie (mkv) then go back to play it later and it starts from the beginning.  Am I missing a setting?

Did you stop at a position very near the beginning?  If it is very close to the beginning (within half a minute), MC will start from the beginning.

Also worth pointing out that video bookmarks are not retained if you are using a shared (read only) library or Library Server (since the database is restored each time the client is re-started, over-writing any bookmarks generated during the last session). Hopefully, this can be resolved eventually in the case of Library Server clients...

Yaobing, on a related note, I find inconsistencies in the way video bookmarks are stored for DVD discs. Are DVD's supposed to resume just like normal videos between MC re-starts and after inserting different DVD's too? For DVD's, are bookmarks stored in the "field (bookmark).jmd" file like all the others?
