I find it necessary to re-encode mp3s from very low quality (32-22) to higher quality (160-44) so that some software will recognize the files. However, when I do this with MJ8 I end up with mp3s where the files running time have been cut by approximately half. Everything is there, it just happens twice as fast as before. How can I correct this?

I have also noticed and can verify this.
In my case it has primarily occurred with (mono)files downloaded from comedy sites like Python.net.
It seems to only affect mp3 files of less than 56kbps when they are "converted" through MJ bitrates to 64kbps (stereo) and higher.
Some time ago I did a batch convert on all the low bitrate files I had.  It wasn't til later I found that they had gotten mangled.
So now I maintain a playlist called "Double Speed" for such files as I find them so that I am reminded to re-download or restore them from disc.

Get SpinWrong by CRG, and slow your hard drive down by 50%, and the files will play just fine.

decode them to .wav first, convert to stereo in a wave editor, then re-encode to mp3.

Re-encoding from a lower bitrate to a higher one does not increase the quality of the file.  Generally, re-encoding decreases the quality, although on files that are already encoded at such a low rate, it might not be very noticable.
