Recommended file format for ripped DVDs?

Music is my main focus, but lately I've become interested in having my DVD collection available through MC16 as well. Could anyone enlighten me a bit? To use music as an analogy, I would like to know two smart ways of dealing with my DVD rips:

1. A lossless version, "the ape/flac approach". It would be nice to have access to all options (extras, subtitles etc). Is keeping every thing in a VIDEO_TS folder still the way to go? Or ISO?

2. A lossy version, "the LAME mp3 approach". Space saving, but still with quality as top priority rather than small file size. Extra features not so important, but at least subtitles on/off option would be nice. Preferably also good performance and compatibility with other platforms and software.

In both cases, i would like cover art and tagging possibilities for best presentation in the MC library.

I would recommend just the VIDEO_TS folder approach.  This is how ripping inside Media Center will do it.

and could Media Center repack everything in the VIDEO_TS folder into one single MKV file?

No, MC cannot. You would have to use ex. MAKEMKV. It reads dvd images from the dvd itself and from VIDEO_TS folders stored on disc.

OK, thanks. I'll try working with VIDEO_TS a little and see how it goes. Maybe look into MKV as well.
