Is it me or did the documents tree item (on the left of the MC window) get removed? I used to have some custom views there (like stuff for me to review broken links etc)

It isn't shown until you have imported some documents.

And in the process of the change is it possible that my custom views have been deleted? I see a Documents item but don't see my custom views any more.

You could backup your library, then try restoring an older backup.  Under File/Library.

I was hoping I didn't have to do that, but it looks like that's not an option. Thanks for the advice.

You could probably do it long enough to get the information for the custom view you've created, then revert to the newer backup.
