Is possible to back up your library and exclude selected internal hard drives? The goal is to restore the library to another Media Server that has less hard drives without having to clean up the tags. Any input would be appreciated.

Your "library" is a very small set of database files that MC uses to determine where to find your stuff and attributes about it.
Doing a library "backup" simply creates a single archive file with all these tiny files inside of it. There is no concept of "excluding" drives for a backup. Whatever paths are contained in the library now - will be the same paths when restored.
Smart move is to make note of hard drive letters & paths on the original machine and then ensure the same letters\paths are available on the new one when you restore. If new machine drive layout will be different - you still do the restore to the new machine and then use MC's Rename, Copy and Move toll to adjust the library paths accordingly.
Takes no time at all to repoint MC's library paths. Note: No media is included in your library backup.
