Does the HDhomerun not record in .ts?  I switched it but now get jta.cnk files in the recording.

You have two options under Tools --> Options --> Television --> Recording --> Format:
- TS (most compatible if you want to distribute recordings as one big TS file)
- JTV (most flexible for use inside MC and it uses the CNK files)

For myself, I record TV to .ts via 2 HDHR3-DT's and it's not unusual to find some artefacts by way of folders that show up a mess of jt(whatever) files. As I understand it, these are files associated with time shifting. Once the show's over and you've got a complete .ts file, it's safe to blow those folders away.

Be aware that recording to .jtv is more efficient, .ts requires more processing power. The advantage of .ts is that it's a generic video format, whereas .jtv is proprietary to MC. I use .ts because it leaves me with a nice neat file that can be recognised and worked with a variety of off-the-shelf software for editing and tidy up.
