Been using JRemote some lately to watch movies/tv shows on the iPad. What I have noticed is that with large movie files, the movie will just randomly stop playing several times during the viewing. When it happens, it kicks you back to the screen where you start the movie, and when the movie starts back up it is rarely at the point it dropped out (usually ahead in the show by a bit). It does not happen when the file size is smaller, only with large MKV or BluRay files.
Streaming the same files with other programs (like Air Video) at their highest quality settings this doesn't happen so I am pretty sure it is not a network/bandwidth issue.
