This is probably a side effect of the new logic to move/delete everything in folder.  I had two versions of the same video in the same folder - a full DVD structure rip and the MKV of the movie.  Both of these were in the MC library.  I deleted the full DVD structure entry in the MC library, and the other entry suddenly got the red 'can't find this file' icon.  When I checked, it too had been deleted from the hard drive.  That was totally unexpected, and if I didn't just happen to have another copy would have been a huge pain to find and re-copy that DVD.
