JRiver is wonderful in that it can separate a single file using a supplied cue sheet. Sometimes JRiver even splits it vs. a separate program called Cue Splitter and that won't work!
I like having all the files separate regardless so I can use them across other platforms.
Can JRiver split the files and then export a new cue sheet or as separate flac files?

JRiver can split the files but doesn't create cue files for them. Just select the files and use the Tools > Library Tools > Convert Format...
You might be interested in CUETools (http://cue.tools/wiki/CUETools_Download). This will generate a cue file after it splits the files.
