If I convert current FLAC files to an MP3 format for use on iPhone and iPad, can I do so and retain the FLAC files on my JRiver PC system?
If so, can I also save the new MP3 format files to a thumb drive and then transfer to iTunes so as to get onto iPad/iPhone?

Sure. I've done something very similar. All you need is enough hard disk space to store the results of the conversion to MP3.
For example:
- I selected ALL the music in my library
- Then open Tools->Advanced Tools->Convert Format
- Under options on Convert Format Destination select "Convert To This Folder" (point to some hard disk folder outside of your normal library space)
- Under Mode "Leave original file; do Not add destination file to library"
- Crank up number of files to convert at the same time to 4 if you have a quad core CPU or 6 if your quad core is Intel w/hyperthreading
- Select Convert files to "MP3" from the drop down
- Then hit "Convert" and sit back....
Once complete you can copy any MP3's you want to a Thumbdrive or iTunes library location.
