Title: .mkv vs .mp4 sound quality on YouTube streaming

For me the mp4 vs. the mkv versions of the same video sounds differently on YouTube, e.g. Taylor Swift - 1989 World Tour (Best Vocals) Part 1..
Is that related to the file format or how MC processes .mkv and .mp4 files?
