When converting formats, eg from .dts to .flac, MC is doing the file conversion correctly, but the [File Type] tag retains the original file designation, eg in this example dts, which then causes problems within MC. The "quick fix" is to hand edit the [File Type] to correct the issue.

Ripped externally, but then imported into MC for conversion/use.
This is reproducible, so should be easy enough to track down.

I just tried converting an APE file to MP3 and the File Type tag updated to MP3. So it must not happen always.
I'll keep digging.

Tried on another computer converting AAC to FLAC. That worked too.

How about DTS to FLAC?

Let me rip a file and dropbox it... might be peculiar to an external file, or perhaps even something else in my library that is the root of the problem...

A DTS file (multichannel - might be the issue?). When I convert this to flac (replace original file on disk and library entry), the file becomes .flac but [file type] remains DTS.
