Title: Closing Blu Ray popup menu

When you select the popup menu from Theater view and make a chapter selection, the menu stays on the screen - how do you close the menu?

If you're talking about built-in Blu-ray Menus, then often the only way to close them is to hit the button again.
You can bind both Blu-ray menu keys to remote keys, but most generic HTPC  remotes don't have a "Popup Menu Key", so you would have to reuse a different key for that purpose.
