I believe you can still get 3D by using madVR in MC. Our own video renderer, JRVR, does not support 3D and probably never will.

Does this mean, back to Red October HQ / MadVR for all video playback or can these settings be zone specific or something?

This is exactly what I do. Please don't remove support for madVR, even though there appear to be no more public releases...
Bummer JRVR won't support it - given you did it before with madVR is it that hard to implement?
Expecting the next couple Avatar movies to look fantastic on 3D BluRay :)

I am on Linux, but would like to log in to my MC for windows to watch 3D mkvs.
How to. load MC windows set it up as a zone, is it possible?
I am guessing I have to store my 3D library within the Windows M C server ?

Before even bothering with zones, I would first get basic 3D playback working. To do this you'll need to use Red October madVR and also configure MC and madVR to playback 3D.
This is all assuming you are using a version of Windows and drivers for your GPU that still support 3D playback. Short of that, you can configure madVR to output SBS or TAB from an MVC encoded MKV, and then - assuming you have a display capable, e.g. a 2016 LG or Sony display, or a projector with 3D support, configure it to display 3D.
There's a lot more to do this - happy to help; not sure your level of familiarity with configuring 3D playback.
