There seems to be a feature change that was possible in previous versions of MJ/MC.
I used to be able to play a previously saved playlist and if you wanted to reorder songs, while in "Playing Now", you dragged songs to their new order, rt. clk'd, chose "Send To/Playlist" and overwrote the preexisting playlist.
When I try to do that now, no changes are made to the playlist. Songs stay in the same sequence they were before the modification.

Can anyone shed some light on what might be going on, it would be much appreciated.

That's really odd. When I try your steps, the file (or files if I select multiple tracks) are just appended to the end (in the new order as well). So it's interesting that you are seeing "no changes" at all.
Maybe there is some global setting at work here. <shrug>
