I've noticed this in this build and at least the last 1:
I have 2 monitors, and it used to be that with MC on one and some other app on the second (say a web browser), when the mouse moved from the browser to MC, MC would respond to the mouse-wheel scroll automatically. Now I have to click on something within MC to get it to respond.
It's a minor issue, but it was really handy when it had the original auto-focus behaviour.
I don't (and didn't) have any special mouse-focus settings; it seemed to be default behaviour...

I think whether the system sends a WM_MOUSEWHEEL message to non-focused windows depends on the mouse software installed. I don't think XP does this by default.
Feel free to correct me if I'm wrong or if other non-focused apps respond to the wheel.
Thanks.

No, you're probably right Matt. I've done some cleaning up on my computer over the last while, and must've changed something. Sorry bout that!
