None of my FLAC files work. Either they will just skip a track and stay silent (if next is flac, turn on if next is another format) or pop up this error message: "Media Center encountered errors while trying to play the last several files. Playback Engine: Failed to open the file. The file may be corrupt or missing. Please make sure that the path in your media library points to the right location."
As far as I can tell the files are neither corrupted nor dislocated, so I can't figure it out. Running 11.1.31.

I think you need to re-download the flac encoder plugin. This is available on the plugins page. As a note, you're using the alpha, experimental version. The stable version is 11.0.316.

The 11.1 alpha builds are meant only for testing. As jgreen said you should use MC11.0 instead. I would recommend uninstalling MC11.1 with the registry cleaning option before installing the v.11.0.316.
You may want to try scthom's new FLAC plug-ins, which are available here: http://yabb.jriver.com/interact/index.php?topic=29211.0. Please use that thread for questions or discussion.

Thanks for your quick replies, I'll look into your proposals.

If you are using 11.1, then you will absolutely need the latest flac decoder plugin -- version 1.3.0. None of the previous versions will work with 11.1 (only 11.0).
