I appear to have a lot of jaggies when playing certain animations, especially
South Park. This is in the normal mode, where I can change the colour and contrast etc.
When I change the video playback to use "windows media player engine" these jaggies
go away, though now I cannot change the colour attributes, no big deal, but I thought
I would mention it.

That's because Quicktime is handling the video playback for that particular video, and Quicktime's video handling for certain file types is fairly terrible. MC uses Quicktime as it's playback engine, when it can't find appropriate DirectShow playback filters to handle the file (it's a "fall back" option). When you enable that Windows Media Player option, it switches it to using WiMP's engine (which for some media is a slight bit better).
However, neither is really the best option. Do a search on these forums for CCCP and you'll find all sorts of information on improving playback quality in MC.
