I used the "check for updates" menu item of Media Center 11. It said a new 11.x.x version was available. I downloaded it using the menu function. It turns out what it downloaded was 12. Now I have a new 30 day trial and my 11 version is gone. Was this how it was supposed to work? Do I now have to choose between purchasing 11 or uninstalling and reinstalling?

Unless you told it to uninstall v11 during the install of v12, it shouldn't have removed it. You can have v11.1 and v12 installed side-by-side without issue. So, v11 might still be installed -- did you check in the Start --> All Programs menu?
If you did answer yes when asked to uninstall v11, simply re-download and reinstall the old version from here: http://yabb.jriver.com/interact/index.php?topic=36448.0
You don't need to uninstall v12 first, though you can if you want. The libraries are not compatible between the two versions though, so you will likely need to restore from a backup library. MC12's installer creates a backup before upgrading the library I believe so this shouldn't be an issue.
There will likely be no further updates to v11.1 now that v12 is out, unless some world-ending bug is found. So.... Unless you want to move to v12, don't use the update feature anymore.

Dale, very sorry, that was unintentional and is now fixed to correctly download 11.1.201.
Everything Glynor said is correct.

Dale,
Since you now have MC12 installed you may want to evaluate it now because the try out period has started and you cannot reactivate it on the same PC & OS.
For getting MC11 back you can install the latest MC11.1.201 besides MC12, but naturally to a separate program folder. If you didn't create a library backup file before installing MC12 you can restore the automatic library backup file from: C:\Documents and Settings\Your username\Application Data\J River\... Find the backup zip file that MC created on MC12 install or the latest that was created by MC11.
