I have a number of albums (mainly classical) which currently exist as individual tracks. Is there an easy way to join the files together to form a single file for the entire album and generate a cue file. The files are all currently in WMA9 unprotected.

I don't think there is. At least not an easy way and not inside MC. In addition, it would not be a lossless conversion if your files are WMA lossy.
Why are you trying to do this? Why don't you just rerip in the single file & cue mode?

That would be the best bet, pity, that WMA isn't gapless.
Even if you found a utility to join WMA, think there will be pops at the former track boundaries.
