Title: How to make sure iPod doesn't "forget" which files have been transcoded?

Here's the problem: I used MC12 (use MJ12 now) and would automatically update my iPod based off of my .flac library. I had MC12 set to automatically transcode to .mp3 when syncing with the iPod.

It worked great for a while -- I could rip a CD to my library in .flac, and plug in my iPod, and it would recognize only the new .flac files and transcode only those.

I can't recall exactly when my iPod decided to "forget" which files had already been transcoded (it might have been after a version upgrade of MC12), but suddenly, it wanted to resync the entire library. This wouldn't be a problem except I have close to 5000 songs, and it takes nearly two days to transcode everything.

So my question is this: is there a way to protect myself against this? A database file or something I can backup to make sure it doesn't get overwritten?
