Is the support of FLAC planned (at least to decode it) ?

That's up to the authors of FLAC. Point them here:

And you may want to give APE a try -- compression and speed is better than FLAC.

In relation to APE, I would prefer to use an open format for long term storage but I don't want to open a thread APE vs FLAC here.

And also because Matt, in addition to being on the MJ development team, is the author of APE.
You can always convert from APE back to WAV later if you find a format you like better.

Just wanted to mention that the Monkey's Audio source code is freely available, and it compiles just about everywhere... Like Jim said though, you can't go too far wrong choosing any lossless format since you can convert from one to another without much hassle.
