Is it possible to check if a FLAC file is not converted from a lossy file?
If there is, would you know a program that can do that?

It's possible, but tedious, as you have to evaluate each song one at a time.
Adobe Audition is the best program to use, but it's not free.
Here's a good article on using spectral analysis to identify a transcode.

I use Audiochecker which is free.
Sometimes I double-check with Audacity for spectral analysis (free too).

Audiochecker seems to work great. Took some effort to find it but I did a test with 150 songs, mixture of lossless and lossy files and converted them to flac. Audiochecker had a 100% score on that batch. Gives me enough confidence to use it to remove the mp3 versions of some double albums I have.

I recommend auCDtect Task Manager. Audiochecker is fine too.
