I am new to computer audio and read "iTunes & Computer Audio Demystified" (http://www.audioquest.com/pdfs/CAD-WhitePaper-220dpi.pdf). Page 11 pretty much summarizes that AIFF is the best all around choice for performance and convenience. Any update as to when it might become available in MC and which built-in/currently offered lossless encoder comes close to offering AIFF's benefits? Thanks!

The paper says if one is using iTunes AIFF might be the right choice.
Small wonder as iTunes don’t support FLAC
Not to be mistaken for using AIFF with any other media player.
In the Windows world this format is not very common.
Your best bet is FLAC

The linked pdf document also states that "Interestingly, uncompressed music files such as WAV or AIFF can sound better than lossless compression formats like Apple Lossless or FLAC. Perhaps this is because they don’t require the additional step of being “unzipped” and restored to their original PCM data package during real-time during playback. Listen and you’ll hear the difference." -- which is not true, at least not when the files are played with MC or any other correctly designed player. The additional CPU that is needed for real-time decompression is negligible and the DAC that creates the analog output does not see any difference in the inputted data.

If you really need full iTunes compatibility and want to use an uncompressed format, using the AIFF format has been possible for a long time. MC supports AIFF tagging and its External Encoder option can create AIFF files when it is configured to use an external AIFF encoder. Also ALAC is possible: http://yabb.jriver.com/interact/index.php?topic=67311.msg453940#msg453940

I'd actually stick to FLAC personally.

I ripped my CDs once to WMA because I had a Zune and it seemed like a good idea. I then re-ripped everything later to MP3. While I don't hate MP3, I prefer lossless, so now I'm going to to re-rip everything as FLAC in hopes that I won't be tied to a specific vendor or system.

And if you use J River Media Center, as others have stated, you'll enjoy the best of both worlds.
