Can anyone tell me if there is a way I can choose the album cover I want. All of a sudden Media Center automatically chooses for me.

Select the tracks, right-click, Cover Art > Get from Internet...
There won't be any choices if there is only one submission of artwork available for the album.
If you want different artwork, find it on the internet using either MC's links (such as Images) or your own searching (e.g. google images) and copy the link to the more preferable artwork and in MC with the tracks selected, right-click, Cover Art > Paste from Clipboard.

MC reads tags when files are imported. You can control how file metadata is written, or how MC re-reads the file's metadata should it change outside of MC. Some options to note:
Cover Art:
Disable: Tools > Import > Configure Auto-Import > Get Cover Art
Disable: Tools > Options > CD, DVD & BD > CD Ripping > Rip Complete Options > Get cover art from internet after ripping
Tagging:
Disable: Edit > Update Tags When File Info Changes
Disable: Tools > Import > Configure Auto-Import > Update for external changes
Disable: Tools > Import > Configure Auto-Import > Analyze Audio

I also added above:
Disable: Tools > Import > Configure Auto-Import > Analyze Audio
which, when enabled, causes MC to analyze audio and write tags for replay gain (http://wiki.jriver.com/index.php/Replay_Gain).
