What is the proper file structure for a tv show so that it shows up properly in MC?
For example I want to import Alias Season 4. How should the file/folder structure be on my hard drive for MC to properly import it and look up the tagging info?
Here is how I currently have it
TV
-Alias
--Season 4
---Disc 1, Disc 2, etc
Is this correct?

During import, if Carnac is turned on, it works off the file name and will attempt to fill the series name, episode name, season and episode number from the name. This is independent of the file structure (I think).
If your file naming convention is odd, non-existing or for some other reason it is not filling your tags you can use the Fill Tags from Filename and use your directory structure to help fill the tags. As long as you have a structure you should be able to nicely fill the tags in MC, that is one of the great things about MC.

There are no strict naming conventions that needs followed.
Whatever works for you, within reason, should work in MC.
I have my videos named correctly and consistently so i can use MCs import setting to parse the tag info out of the file name.
Another option that can be used on videos that are already imported is 'fill properties from file name'.
Or you can select videos in MC and edit the tags manually.
I think wmv tags are stored in the actual video similar to mp3s but other video tags can be stored in the database only or in xml sidecar files. whatever you want.

There is nothing wrong with how you have your videos named.
I would personally name it like this:
TV Show
-Alias
--04
---01-04, 05-08, etc
I just started using episode numbers instead of disc numbers and find it a lot nicer.

A couple of key points that have worked for me.
I check with http://thetvdb.com/ (http://thetvdb.com/) (there are others that MC refers to) and search that database to make sure that I'm using a filename that's consistent with a database that will be searched by MC. Helps to avoid stray metadata.
If I'm dealing with multiple files that need to be renamed, then I use http://www.freecommander.com/ (http://www.freecommander.com/) because it's got a convenient multiple renaming function that works for me.
The Library Tools > Fill Properties from Filename is an easy way of getting the filename data synced with the metadata sidecar file. This helps to ensure that Get Movie & TV Info... will work properly.
More recently, I've started to use this neat bit of gear http://therenamer.com/ (http://therenamer.com/) to easily rename multiple files to match my preferred naming convention. It's also a great way of tidying up the file name and trim off unnecessary info that can be added to filenames for various reasons. According to their home page, they've included movie renaming functionality as well. Haven't tested this myself, so that's one for investigation.
