Title: How do I set JR's settings back to factory default? [Solved]

I've been messing about with it for a while now trying to figure out how it all works, now I would like to re-set it back to the way it was when new, is this possible or do I need to do a fresh install?

That only applies to the Mac version.  On Windows, the user settings are stored in the Registry.

The easiest way is to uninstall, and check the box to remove settings when asked, then reinstall.  I certainly agree with Matt's recommendation to make a Library backup for when you realize this is really a complete do-over.

Will it remove my library backups? I suppose I could move them to a different location.

I am worried about tags, I spent a long time getting the tags correct, is this a physical change to the files and folders or will all the tags be lost when I uninstall?

The Library holds all your meta data, but for some (but not all) this meta data can also be written to tags within the files.  For video file types that don't support tags you can also get the meta data written to "sidecar files".  

The relevant options to check are:  Tools --> Options --> General --> Importing & Tagging

You can also have MC update the tags by selecting the files the Right Click --> Library Tools --> Update Tags from Library

When you restore your library you will get all your meta data back.  From memory when uninstalling you get the option of what to keep or remove.  That said a backup always makes sense!

You do.

Definitely do a backup.  But what jmone said was right.  When uninstalling, there are two options (both default off, I believe):  remove Library, and remove Settings.

Setting Are Things Like:

Audio and Video Hardware options
DSP Settings
Zones
UI Size and Control positions
Recently used lists
Alternate/Remote Libraries Added
MC Web Services and DLNA Setup
And most other things in the Options panel

Library Contains Things Like:

All the files imported, and their metadata.
The "setup" of Standard View's Tree, and all the Views
Likewise for the View setup under Options > Theater View
(I'm actually unsure which captures Gizmo and DLNA Views.)
Auto-Import settings.

The Library Backup contains both.  They can be removed (or retained or restored) independently.

I just checked it and...

Removing the Settings (which is called "Removing the Registry Entries" in the uninstaller), defaults ON.
Removing the Library, defaults OFF.

Is inconsistent.  Other places (and commonly on the forum), such as the Restore Library Backup dialog, the distinction is called "Settings" explicitly.

It's also not technically correct either, because Auto-Import settings are stored in the Registry, but they DO follow the Library (I tested this recently in pretty decent detail).

Low hanging fruit for a build fix there.
