Title: After changing tags folder looks different...

I'll try to explain this clearly. First, I tag in a different program (Tag&Rename). I have a huge folder of Christmas favorites that I'm adding to and renumbering in Tag&Rename. I then went to play the folder in JRiver and most songs have a red dash - since they are renumbered, I assume the folder doesn't know where to find the current file. This I get. So I re-imported the folder and the songs now appear in JRiver, but the old tracks with the red dashes (from the old track numbers) is still there.
So here's the question - how do I clean up the folder so those tracks with the red dashes by them are no longer visible in the folder?
I've tried restarting computer and program, but that didn't fix it.
Thanks for any help. I'm sure it is simple. I do a lot of updates and retagging, renumbering, in some folders so this will be helpful to me moving forward.

I think I asked too soon - it just took some time and I think it is fixed. This can probably be deleted.
