Since MJ9 doesn't delete empty folders when renaming with a directory scheme I searched a little software to found and remove them. I found one, free:

http://www.webattack.com/get/emptyfol.shtml

Since it doesn't work recursively you have to apply it until it doesn't find anymore empty folders.
