This is not a JRiver problem, but maybe you can help.

I start with a perfectly good FLAC file.
I rename the file using TagClinic.
What results is a song that no longer starts at the beginning, but a few seconds into the song.
In other words, the first few seconds are clipped.
This happens when I attempt to play with JRiver or any other player.

Does someone have a solution?

Sounds to me like that TagClinic app is corrupting FLAC files (I've never heard of or used that app). Typically renaming/retagging a FLAC file shouldn't touch any of the audio data, but it sounds like for whatever reason that app corrupts it (is it doing some sort of conversion?). The only solution would be to replace/re-rip/re-download the FLAC file as it's probably damaged beyond any chance of repair.

Probably also would be a good idea to avoid that TagClinic app if it's doing things like corrupting FLAC files.

try to covert one of those corrupted files to wav ... see if wav is corrupted

Media Center has a very powerful renaming tool. I'd suggest using that.
