I tried to make an MP3 CD a few weeks ago, just to test it in the car, and all the files were put in the root directory. Isn't it possible to make MC put each file in their own directory in some way?

I've been thinking about this some time now, I don't think its possible unless you manually drag them in.

I would love to be able to select a bunch of albums, drag them to the burner and have them be burned in this way.

Now that's a huge oversight, if it's not possible! On my car stereo I can jump from directory to directory, and I'm sure all Sony car stereos and a lot of other stereos will do the same.

Can you preserve the original dir name ? or is a template required.

It's in a poor place, but if you go all the way to the screen that says "Drag files..." you'll find options for naming if you click in the upper left corner of the Action Window.
