Ipod sync odd behavior

Long time listener, first time caller. I recently (tonight) purchased the software after many different trials. I had settled on MC due to the great ipod sync options. So I put the software to work syncing the pod. Much to my dismay, after a few minutes of being connected, the ipod's files showed up in the library. So now I have two files where there should only be one. The great side effect is when the file is deleted from the pod via sync, the podfile's entry is not deleted. What's happening here and how do i stop it?

I mean to stop the entering of the ipod files into the library. I certainly don't want multiple entries for one song. (Even if it IS technically two different files) using 11.1.143 (registered).

And is there ANY way to skip the coversion of files by bitrate? I'd really prefer to only transcode Mp3 over 128 if possible.

Thanks in advance. (Should this really have been in portables? I figued it went here since it seems to me MC doing weird things)
