OK, found the problem. I have a wireless keyboard/touchpad (Logitech K400) that I use with my HTPC. The touchpad is very sensitive and can easily cause you to drag and drop an album into a different album as you navigate the cursor on the screen and move over other albums. There is no warning or indication that the move from one folder into another has occurred. This is very annoying. Upon inspecting my music library it seems I have more than a few of my albums "accidentally" moved into other artists folders. MC is doing what it's supposed to - displaying the albums in each folder. Problem is this - it should forget the last place the album was and not display it. This is why I was seeing 2 paths (the one where the folder originally was, and the one it currently is, making the old location unplayable). The second problem is that MC should ask for a confirmation that you are moving a folder from one location into another before completing the move. I'm not the only one in my house who uses MC for music playback, and they are not as "savvy" as I am in catching these things or even knowing that they happen at all. Can this "Move Confirmation" feature be added in another future build?
Back to .cue files. Some of my CD rips are 1 continuous rip of the CD with a .cue file to give the separation cues for each song. MC, however, will display each individual song correctly, but also the 1 entire rip as well. Why does it do this? Can I tell MC to ignore this .cue file? If I remove it from the association list will I hinder the playback of these .cue rips, or will it just not show the 1 entire cue rip and still show and play each individual file as it should?
