Backing up TV shows

In this glorious age of enormous HDD's I find myself with many TV show episodes ripped to a single drive. I am thinking of copying them to a separate drive as a backup because I hate the process of naming ripped shows. Over the past months I have gotten away from renaming ripped files with S01E01 at the end to just renaming the tags in MC.

What is the best way to ensure that the episodes without the "S01E01" file names retain their info when I copy these files?

Is there a way to change the file name from the tags? If so, how?

Select the files in Media Center.
Tools → Library Tools → Rename, Move, & Copy Files

Code: (Directories Rule) [Select]
[Series]
Code: (Filename) [Select]
[Series] Delimit([Season],,S)Delimit([Episode],,E)Delimit([Name],,/ -/ )
This can be customized however you want with the Expression Language
 
The example above will give you X:\Series\Series S01E01 - Name.ext
 
Right-clicking in the editor will let you pick from a list of available fields.
