Audio tracks skip at end of file.

I have a paid version of 19 (.147; I am upgrading to the latest now but have had this problem on earlier versions as well). I have noticed that every couple of tracks the cut ends with repetitive "skipping." I initially thought that the ripped cds must have been defective but when I played the same tracks with itunes, they play without skipping. Music is stored on an external hard disk, usb'd to computer.

all suggestions appreciated as it is driving my family (and me) crazy.

Thanks Ken for pointing out the missing info. The files are flac, m4a and mp3 being run off of an Asus EEEPC running Winxp. The output is then amplified by a Sony Receiver.

Any improvement suggestions would be very appreciated. I have been wondering why flac is better than M4a when the output  is based on the quality of the computer's sound card. Is there a better mechanism that would give me better sound out? I am new to this stuff so be kind.

It will help whoever helps you diagnosis your issue if you can give some details of the types of files you are playing and your audio setup.
