I've been through the video options but can't find how to achieve this.

When playing a video file from my PC on my Bravia TV some pictures are being stretched and, frankly, they look awful. What I want to do is maintain the aspect ratio of the video file as it is on the PC so that, for example, 640x480 will play with black edges on either side.

I'm sure I can do this through the options but can't find where.

Goto 'Options-->Video' and then 'Advanced'. In there you will find settings for 'Aspect ratio correctoin' and 'Aspect ratio mode'. Set these to 'No correction' & 'No change' respectively.
You can also reach these settings when playing a video either by right clicking on the video screen and selecting 'Video Playback Settings' or pressing the down arrow until settings appear at the bottom and then selecting 'Aspect Ratio'

MC remembers your settings/preferences so when you start watching a program and then change the aspect ratio, that setting would be saved and used the next time you watch that program.
Did you try this?

Your TV has modes for stretching and cropping different aspect ratios.  Check the TV settings too.  Setting them to "no change" is normally the best way to get the proper aspect ratio for everything you feed the TV.
