Is there a way to remove ID3v2 tags from flac files and leave only the Vorbis Comment tags?  I have a means to do this outside of MC, but would love to be able to do this inside the application.

Hi jaxtherogue, may I ask you why want like to do this?

You can delete all or just some tags in all your FLAC files with MC.
Got to Audio - Files - ad the columns which you want like to delete. Mark all files with CTRL + A, Press  F2, clear the tags.

I want to do it because the FLAC standard is to use Vorbis Comments and not ID3 tags and I have seen some players choke on flac with ID3 tags (not MC though).

I think your method removes all tags of any kind. I just want to remove ID3 and leave the proper Vorbis Comments in tact.

I wonder if you removed tags followed by "Update Tags From Library"?
