Auto-import interfering with particles.

I'm having some problems with auto-import deleting or modifying particles after setting them up.
For example, splitting a 20 minute track in two, by creating two particles:
  • Particle 1 uses a playback range of: 00:00:00.000-00:08:17.585
  • Particle 2 uses a playback range of: 00:08:47.470-00:19:36.356 and file is changed to Track #10 "Bonus Track"
This works.
I have Track #9 "Original" with a duration of 08:17, and Track #10 "Bonus Track" with a duration of 10:48.
Audio analysis and playback works correctly.
 
When auto-import runs, one of two things happens.
One:
  • The duration for both particles is reset to 19:38
  • Track name and track number are reset, so I now have two Track #9 "Original" files again.
Two:
  • The second particle is deleted.
  • Auto-import log reports that "\Music\Artist\Album\10 - Bonus Track.flac" was removed. (no such file ever existed)
I'm not sure why two different things sometimes happen, but Media Center seems to be confused about how particles work.
SACDs have similar problems, where changers (not particles) are sometimes wiped out at random.
