Hello...

So when doing an audio calibration (Dirac Live Room Correction) through a VST in JRiver should I use Clip protection or Flat Line Overflows?

It seems that since JRiver varies the output volume in clip protection, this would be very bad for measuring the sweep tones being passed through JRiver... Don't we want the entire sweep to be left alone in terms of gain? Otherwise the measurements would produce erroneous results.

Am I missing something here...Any help would be much appreciated. Thanks!

Don't clip at all is the answer, i.e. don't play it so loud that either setting becomes relevant

Ha! - That didn't even occur to me, thanks! - I guess I was so focused on avoiding a mistake that I failed to see the big picture. :)
