Setting Output Encoding to 2xDSD (for example) will upsample everything to DSD128, pcm and dsd files.
Shouldn’t be possible to filter (exclude) dsd file type (dsf/dff)?
It seems a nonsense to upsample original dsd to dsd ....

It's likely intended to be that way, because there are some users who want to convert DSD (e.g. DSD64) to DSD128. DSP Studio > Output Encoding is a global setting for the zone you're using it with...  however, you can probably use the Zones and ZoneSwitch features to accomplish what you want right now; create one zone and set it up for PCM (with the DSP Studio > Output Encoding setup for 2xDSD) and create a second zone for DSD (without any DSP Studio > Output Encoding used) while using ZoneSwitch to switch between them. For the search in ZoneSwitch use something like [Compression]=[DSD] for the DSD zone and -[Compression]=[DSD] for the PCM zone. That should work nicely.

I'm not sure (as I never tried) but doesn't enabling DSD bitstreaming also bypass DSP Studio > Output Encoding? Because DSD bitstreaming *should* bypass all DSP as well.

Thank you, I tried to configure two zones (DSD and PCM) and configured Zone switch as well as you suggested and it seems to work if I use JRiver or JRemote2 (on iPad) interface.
But my setup is a little bit different.
I've installed JRiver on Ubuntu (20.04) and use it as a renderer, I use Lumin app as control point (through OpenHome configuration of Bubbleupnpserver) and Minimserver as UPNP server.
In this configuration JRiver use always the default player (Player) and it seems that the Zone switch is never engaged ....
am I missing something or is this a constraint of JRiver used as a renderer?

The UPnP control point doesn't have a much flexibility as using the JRemote or JRemote 2 as a control app in this situation since the "Remotes" are controlling MC as you would if you were sitting at the PC.

MC as a DLNA renderer is going to be limited to the capabilities of a DLNA renderer so for your situation zoneswitch probably isn't the answer.
If your control point and server combination are sending the files as-is and you have DSD bitstreaming turned on in MC then the DSD files should be played as-is.
