I have a Bluray Pure Audio disc that has several audio format tracks on it.  I ripped the whole disc (untouched) to an .iso container file.  I am able to play the .iso on JRiver 28 just fine.  My pre/pro (hdmi attached) gets the Atmos signal when i choose the Atmos audio track and all is good in the world.  I then ripped the Atmos track from the .iso file and it saves as a .truehd file.  The media info output lists it as:

I have tried to rename the extension to just about anything, but jriver will not play this file at all.

I can play it in DVDFab Media Player with no issues.

What could be causing the problem and how to I fix it?

You should rip audio into a container format, like mp4 or mkv. Pure audio formats are problematic and lack various features one might expect to be present.

...or just rip it to the folder structure.  MC has no issues playing BD Folder rips and bit streaming the ATMOS soundtrack.  You can also then use Particles to make a library entry for each track - https://yabb.jriver.com/interact/index.php?topic=88100.0

I don't think that i got my point across.  I can rip to an .iso container and play the Atmos track just fine with no issues.  I don't want to have to navigate the video of the menu however.  I want to just play the Atmos music track just like any individual music file.  I figured that ripping it to an individual audio file would work and it does in OTHER PROGRAMS, just not in JRiver.  An .iso file IS a container file.  Ripping to a folder structure still requires video navigation just like the .iso container file does.

As I said above, rip it to an actual file format, not just raw audio. Raw audio is terrible for handling during playback. Seeking is extremely imprecise, if it works at all, you can't store metadata, all those things people expect from a good audio file.

Hendrik's response actually explains it pretty well here. Atmos just isn't going to work as well as it would using video formats like MKV and MP4 (not to mention Atmos bitstreaming only works with video files).

tl;dr: Basically in Media Center you have to workaround it using MKV or MP4 video formats to do this otherwise it won't work.

I'm not sure if you followed the link I posted, but if you rip it to a folder, or file you can use Particles to then access each chapter as a song just like an individual music file.  Here the direct link to the Wiki on how do do this.  https://wiki.jriver.com/index.php/Particles

If you have more than one Music Video disc to process particles on then you may find "Swag of Tools" helpful.

...also if you just want to play the whole thing from the start to end without the "menu" just play the file in "Title Mode" instead of using the full BD Menu mode. In Tools--> Options--> Video--> Blu-ray Playback--> Play Blu-ray discs using Menus" you can set the mode or use "Ask" (which is what I use).

m4a, wav and flac are fine, those are all proper audio file formats, among those only m4a would be capable of holding TrueHD audio though (M4A is just a renamed MP4 format for audio only). PCM is not, luckily you can't even have raw PCM files, nothing would be able to play them.

Many ripping tools offer to just store the audio as-is, because its the cheap option, but not the best (or even good). And some players also try to handle them, but the limitations listed above will still apply. Its just better for everyone involved if you just package them up into a neat package with all the bells and whistles.
